Yeah. Would having the RB25DE ecu hooked up to the RB20 harness and loom cause this?

Hi all, I have just swapped an RB20DE out for an RB25DE in my R34 and when driving the engine cuts out at 4000rpm in 2nd gear and then at 3500rpm in 3rd and so on. I am not really mechanical saavy and would just like to know if anyone else has had this problem and if so id go about fixing it. cheers.
