That doesn't look too good at all. Under SEVS, crash damaged or corroded vehicles where the structural integrity may be affected must be re-exported or destroyed.

This includes any rust which has caused "perforation or flaking of the metal."

There's no easy way out from a car like this. From what you said it seems like the car is in Japan still? I wouldn't risk bringing in a car like this here, too much risk / hassle. Best option would probably be to sell and get something else.
