The ECU will not flash the check engine light for a rev limiter. If it happens mainly/only when its raining there is a chance water is getting into something. Do you have a vented bonnet? If so does water get into your vents? If water hits the TPS and other electronic components in there and throws a signal the ECU does not expect, it can quite likely cause the engine light to flicker and the engine to run like arse.

The light should bother you. A check engine light isn't usually a good thing. It will not come on unless a specific condition is met. It doesn't necessarily mean your car will explode but it could be an indication something is not operating within its expected boundaries and its probably a good idea to get ontop of it and be aware of the cause.

Nah not a vented bonnet, wish I did, I still have the 50kg standard bonnet lol.

Nah I didn't say it was a rev limiter, just trying to describe what the car acts like when the engine does flash, like a little similar when you hit the rev limiter for a second kind of thing.

Could it be the cooler denser air is tripping the afm max voltage?

Kind of what I was thinking, although with the tune it's gone through 2 winters already with no problem, although cant remember if it was this cold before lol (goldfish memory).

That is why I suggested turning off the AFM warning. If you turn off the AFM warning but still have a flashing Check Engine light then the problem is not the AFM peaking. If you check online you'll find picture guides on disabling it. Once you can differentiate between enabled and disabled symbols its pretty easy.

The problem is the engine cutting though. My Airflow warning was set at 5100mV (off an old tune) which means the Airflow max must be a little higher then that. Looking at my tune, it went up to 5120mV.

Seen as his Peak isnt quite there yet (assuming this is peak values from a run where the issue occured) then I don't think its an Airflow signal problem maxing out. It may be worth logging (even on the hand controller) one thing at a time and see if you get a crazy change in Airflow voltage when it happens. It may happen anyway if the engine is cutting. I suggest logging RPM and the other item you want to log just to get a reference for when it does it

If the RPM signal goes weird, then I would say it is probably CAS

The easiest way to troubleshoot the problem is to find someone with the same car/parts as you and change them over one by one. Bit of a pain in the ass but will soon give you your answer.

I'd be looking at CAS or AFM.
