If you cut the ECU power with an immobiliser, does that basically mean that whenever you switch the car off, you reset your ECU? Or is there more than one power wire, and you only need to disconnect the ignition signal wire or something, so that the ECU knows it's on, and there is a standby 12v that is active even when the immobiliser is working?

I'm mainly talking about factory ECUs only here, which need power to retain settings. Others like PowerFC can be unplugged entirely and not lose settings, presumably because of storing them in static RAM and EPROM.
