I have an r32 skyline wa auto but converted to manual, just installed a fully rebuilt motor and can’t get it running right, #3 cylinder is not firing but I’ve tested the  injector is pulsing when running, changed injector just in case, swapped the coils which made not difference so that ruled out coils because the miss remained in #3 cylinder,   replaced the plugs to brand new ones, checked the wiring harness which had power, checked earths and injector leads, any ideas on what it could be?

Who built the engine? If it wasn't you maybe one cylinder has broken rings. Try a compression test to reassure yourself.

When you say "swapped the coils", do you mean "new set", or swapped #3 coil with a coil from another cylinder? The injector is "squirting"?

Only thing left is the igniter. Or a broken wire on #3 coil loom.

Swapped over with another coil which resulted in the same cylinder not working. I had a spare igniter there too and swapped that over as well only to find the same problem, I also pulled the insulation off the coil wiring harness to see if the wire was broken but nothing. #3 spark plug is the only one clean as if it’s not biting fuel. I’ve also taken the coil out and tested the spark plug for spark and it has spark so I’m guessing it’s fuel but I’ve changed injectors with no luck either

No luck as yet, going to compression test all cylinders on the weekend, the mechanic seems to think it’s a washed cylinder from a leaking injector I may have had, the motor has only run maybe 30mins since being rebuilt so don’t know if it’s possible that can happen after only 30 minutes of running? Anyone heard of this?
